They're different subsidiaries.  From what I've heard, Pictures and Computer Entertainment don't work together, much like most of Sony's subsidiaries are fragmented.

That's my point:  when it comes to making business decisions, Sony Pictures and Sony Computer Entertainment are essentially two unrelated companies, with each caring more about its own bottom line than that of Sony as a whole.  So if Nintendo licenses a property into a movie, a Sony Pictures company would see no conflict in helping to make it. 

Remember, Sony Pictures has the right to license videogames based on the Spiderman movies, but those games were still multi-platform rather than Sony exclusive.  The reason is that Sony Pictures could get more money from licensing multi-platform titles, rather than just PS2/PS3 exclusives.

Yep. Sony is practically an electronics conglomerate.
