Neo Geo home stick, in my opinion the zenith of quality and functionality,
after playing with these using a traditional controller, even good ones like the genesis 6 button, saturn, or snes just feel clunky and unresponsive for shumps, fighters, run n' gun, puzzlers, and beat em ups

The Gamecube controller by far for me.
It had a great Joystick that worked very well, interesting shoulder buttons that gave a lot of possibilites, it lay just perfectly in your hands and what was most important for me, the order of the four buttons was better than putting them in a square because you could reach every button easily and you knew wich one was the most important.
I see though that people may complain about the small d-pad or the small 2nd Joystick. I haven't played games that were affected by those, but this may happened to people that prefer other genres than I do.

I'd have to say it's a tie between the Xbox S-type (the smaller one) and the Wavebird. The first has the most comfortable analog stick and button placement I've ever experienced, aside from the awkward white/black buttons. The second is light, has comfortable hand placement, and awesome "springy" triggers.
The Wii Remote/Nunchuk comes in a close second, followed by the 360 wireless (which isn't higher because of the awful D-pad and the fact that it has a bit too much "heft.")

As far as conventional controllers go, I have always prefered the Gamecube controller ...
With the exception of the Z-button, every button on the Gamecube controller is easily accessable and you never have to look at your controller to know which button you're pressing; it was the first controller to have the analogue stick in the primary position which prevented "thumb-strain" and this also put the d-pad in a nice position for quick action buttons.
