Seems like some companies are getting rid of paper manuals, Ubisoft being one. Paper manuals had been around for well over 20 years, is this a good thing or bad thing, what do you guys prefer?

I personally have no desire for paper manuals. Hell, if it was available, I wouldn't have physical copies of any of my media.
I don't read paper manuals, so in-game manuals for me(and I skip in-games manuals if the option is given)
some of the manuals are really nicely put together...others though...
so if someone is just going to do a very basic instruction booklet...then they might as well just put it in the game.

Neither.
I want full-fledged PDF documents that fill in everything I could possibly want to know about the game's mechanics while filling in interesting development tidbits and all the backstory they couldn't reasonably fit into the narrative of a game.
For a guide, go find The Fallout Bible. It's free on GOG if you own either of the first two Fallout games.
