For my PS2 / PS collection of Japanese games and since the PS3 suppose to be fully region free for PS3 games, I thought that would have been the "perfect" combination.

That's not entirely true. There are a number of 360 games that are region free, Mass Effect for example. It is a choice made by the developer/publisher, not by the console.

I don't get why you are complaining about this, you chose to get the Japanese version of the system. A lot of developers change things around for the Japanese/US version of their games, because they have different tastes in games, and everything for that matter. Why should the developer have to spend extra money to make two separate versions of the game when they can just use the size of the BD discs, the format that sony is trying to tout as setting it apart from the other consoles, when they can just manufacture one game, with everything on a single disc? It's gotta save them money, and I am sure they would prefer that than appeasing the small percentage of people who chose to buy a Jap PS3 in the US and vice versa.
On a side note though, I totally agree with you, that does suck, and I would be pretty upset if I bought a Jap PS3 and had to deal with different story lines, different character heads, no blood/gore, and all that nonsense, but then again, I would never buy a Jap PS3. I do feel for you though, that has to suck after plunking down all that cash for PS3, only to find all this stuff out later, especially when they tout it as being region free, when in actuality, there major differences in the style, story, and gameplay of games depending on the region of the console in which they are played.

The thing which may be weird (and potentially bordering on illegal) here is that they're selling a product advertising it as the USA version of the game, and it's actually NOT the USA version of the game, but a region-dependent version. Is that stated in the box of the game, or on the PS3 terms or something? If it isn't, it can probably be seen as false advertising or something similar.
I am not a lawyer, so the above is all just my interpretation of course.
