OOT is a great game. Civ 2 is the kind of game you could play every day for years and not get sick of. I'd probably still be playing Civ 2 if the other Civs never came out.

Playing 40% of the titles is pretty good.
Thoughts:
Metal Gear Solid is too low at 20, it ticks all the boxes and it was easily the best PSX game released and well before its time when compared to its peers. Chrono Trigger is another game that should be higher than 18.
No Morrowind or Soul Calibur is a severe weakness. Both should be top 20 at least. Soul Calibur received perfect 10s across the board and was absurdly better than its competition at the time of its release.
RE4 should not be anywhere near the top 10 based on what they stated the list should be based on. It stands out as being a bizarre selection in comparison to those that surround it.
The nostalgia factor in this list is huge. Many of the top ranked games have not only aged poorly but are not even the best titles released in their respective franchises. The problem with basing a list on nostalgia is that the experience that warrants the ranking is only meaningful if you played the games at the time of release. For example someone who played OoT in 1998 will probably view it as a far more outstanding title than someone who played it for the first time in 2003. As a result nostalgia based rankings are highly controversial.
For me, I think a Top 100 based purely on quality would be more interesting (and even more controversial :D).
^ You have to remember that, for the most part, these games are judged in the context of the time and/or impact on the industry. Some of those games haven't aged as well. I agree about MGS being higher, it should have been, but it was also a polarizing game. I personally would have swapped HL2 and HL1.
Ugh, I've play waaay too many of those top 100 games.

Well, if we are going by just played versus beaten/mastered, add 26 to my score for a total of 52. Sure, I've played dreck like Final Fantasy VII, but no way have I forced myself to go all the way throught that junk.

Okay, after reading the whole list, I have five questions:

Life Force AKA Salamander, Gradius, R-Type, Einhander, Radiant Silvergun, Ikaruga -- just because the genre is defunct is no reason to act like it never existed. The total absence of this genre from any all-time top 100 list is a disgrace. [edit: Well, there's Contra, and maybe Star Fox, but it's still unacceptable. Space SHMUPS deserve at least a few spots, and not all in the bottom 50, either.]
Part of the reason, I think, it that this list spends too much time drooling over RTSes. I love StarCraft as much as anyone, but the number of RTSes was just overwhelming compared to the other genres, or at least it seemed that way to me.

I have a bit of an issue involving not actually finishing games. For instance, in FFIV, VI, VII, and VIII, I got almost to the finish and then turned back so I could explore some more, look around for optional sidequests and backstory triggers, and generally dick around. Then I got distracted by whatever hot new game came out and never got around to finishing it off; after a while, I'd have to replay the whole damn game to give the story a proper send-off, which is what I did with FFIV. Anyway, that explains a lot of the games on the third list.
