Bob Dylan is the most god-awful singer in the history of music.
He's also one of the greatest writers in the history of music. Personally, I go back and forth on him depending on the song. Some I think his voice fits perfectly, others not so much.
Dylan's great, but I personally prefer Neil Young.
And this may sound like blasphemy but I prefer Fiona Apple's cover of Across The Universe to the original (though both are brilliant):

You Really Got Me has to be an obvious one that nobody mentioned. The singular song that encapsulated what made Van Halen great. Hell, i didn't know it was a cover from The Kinks until i took a music class my senior year in high school

I don't know how to classify this one, but Lupe Fiasco performed "The Coolest" on top of Justice's "Let There Be Light" and it sounds better than either song did (and that's saying something).
Speaking of Hallelujah, k. d. Lang did quite the cover at the opening ceremonies of the Olympics. Though I still prefer both Wainwright and Buckly's versions.
I prefer Pearl Jam's version of Last Kiss to the original. Same foes for Johnny Cash's rendition of Hurt (Nine Inch Nails). Jackson 5's version of Who's Loving You (Smokey Robinson).
I'm on the fence about Springsteen's cover of Jersey Girl. I do love Tom Waits original.

Sorry, but I can't help but to correct two posts in this thread:
"Personal Jesus Depeche Mode (Johnny Cash original )" => it's the other way round, the song was written by DM's Martin Gore ("Violator" is one of the best pop albums of the 90s imo) and covered by Cash.
"Money's Too Tight to Mention By Reggie Watts (Originally by Simply Red)" => the Simply Red version is already a cover of a song by The Valentine Brothers, though I admit no one knows the original version.
Lots of great mentions in this thread.
There are many cover songs I like (e.g. I lately listened to Kate Bush's nice version of Marvin Gaye's Sexual Healing, where she gives the song her typical, charming twist), but very few are better than the original.
I agree though with Jeff Buckley's version of Hallelujah as my favourite one of the song ("Grace" is an incredible album) and especially with Johnny Cash's brilliant version of Trent Reznor's "Hurt", which is easily among the best cover versions I ever heard.
One that always stands out for me is Gram Parsons'/ The Flying Burrito Brothers' brilliant cover of the Jagger/Richards song "Wild Horses", which was actually released earlier than the Rolling Stones original. I actually like Parsons' version a bit more.
Good God, that Groove Coverage version is fucking terrible. I generally despise hair metal but Alice Cooper pretty much had that song nailed the first time. No way in hell should that song ever be electronic pop. Great, now I'm going to have to spend the next 6 hours drinking that song out of my memory.
