i think it depends on the game.
1. the 3d world engine is going to continue to be used for spin-off titles like the brilliant captain toad (it's a terrific engine, makes knack look like sh!t--looks a lot like splatoon will be running on it, actually, minus aa to adjust for the multiplayer chaos and reduce lag).
2. the mario kart 8 engine will be used for an f-zero sometime down the line. just look at dat secksy mute city track, my gawd.
3. smash bros. is unique i think, they'd only done 1080p for wind waker hd before it. i think it's safe to assume remakes will default to this, it just makes sense and creates the most dramatic contrast with the 480p originals on wii/gamecube. i see a super mario sunshine hd in 2015 running 1080p. and mario maker? (not that it would matter..)
etc.: zelda and xenoblade chronicles x are one-offs, i think (both will probably be 720p native). i could see yoshi running 1080p, tho.
