I could see them doing some things with the time line of OoT (Adult/Child being distinct time lines that split the Zelda story entirely), they could change that around so that you can either have a "traditional" play through or you can influence it change things in the time line (and/or Ganon does) ... stuff like that. The game's story already has a mechanic there where they can change things if they want, the original ends with I believe three split time lines occurring as a result. 

The original OoT had a lot of content cut out of the it, there was supposed to be a full ice dungeon, a Triforce quest, that was cut out or limited in the final game too. A lot of that could be reintroduced.
