Many of the ones I thought of have already been mentioned, but here are a few that haven't come up yet:
-Isara in Valkyria Chronicles
-2B in Nier: Automata
-Millium in Trails of Cold Steel III
-Rose's story overall in The Legend of Dragoon
-Jessie in Final Fantasy VII Remake
-Vivi in Final Fantasy IX

Of the ones already mentioned by others, FFX ending, TLoU, TLoU part 2, Shadow of the Colossus, and the FFXV ending came to mind as well.
