To be fair including it with software that would make use of it is probably better for them on a cost saving way as well.
Think about it as well, nearly 20% of users of the Switch were said to be using it in TV mode primarily so out of 40m Switches sold that would mean that 8 million of those stylus would be wasted if they were packed in with every system, would be like the Xbox1's Kinect2.0 except not something that cost around $100 extra to pack in with the console....
