Probably because the Avengers game by SE is in development for PS4/XB1 and this allows Nintendo to get a piece of that pie. Also possibly because Nintendo put the money up for it similar to Bayonetta 2.
But hopefully we get more X-Men characters besides Wolverine. Surely more will be revealed later on, Deadpool will almost certainly make it in after his appearance in Marvel Strike Force. I'm holding out hope for Storm, Gambit, Psylocke, Cyclops, etc. as well.
