Being sold out doesn't mean that shipped equates sold through. By the end of 2017 Media Create and Famitsu had Switch at ~3.3m and ~3.4m, respectively. Nintendo's financial report states shipments to Japan as 3.72m, so you do not only have to account for units on store shelves, but also units in transit because Nintendo counts units as shipped once they are on their way to retailers. Since Japan's holiday season extends into January, there had to be a sizeable shipment underway in order to satisfy customers. Keep in mind that neither Media Create and Famitsu have 100% direct sales data, so small discrepancies between the two and between either of them and Nintendo's shipment numbers are very much possible.

Once you account for units in transit on a global basis, 1.3m or 1.4m units that have yet to be sold through isn't too big of a number.
