Confused by wording. 

But the way I understand the series: 

Gen 1-5 + Gen 1/2 remakes are Canon 1

3rd iteration games are not canon

Gen 6-7 + Gen 3 remake are part of the new canon aka Canon 2

Although even according Sun and Moon in Gen 7, Team Rocket Disbanded, although of course nothing is ever necessarily permanent.
