Start playing the original on NES to learn the roots (and have a pen and paper handy to draw your own maps).
Continue with super metroid SNES. After that you can fast forward and play metroid prime 1-3.
In my opinion you can skip all handheld versions and other M. Oh and stay away from the remakes, if you want the oroginal metroid play the NES version.
