The whole thing has become very confusing. Basically it seems to be set in some sort of alternate universe and that's all we really know, it starts off with Ash getting his first Pokemon and spirals off into something totally new and different from there, the only main characters that seem to be returning in this will be Team Rocket. I think at this rate the only way we'll see Misty and Brock will be as gym leaders which is pretty disapointing because this seems it could of been perfect opportunity to have them return. Basically at this rate the only thing that refers back to the first anime series is Ash's outfit, and Ho-oh.
