They should be priced as WiiU titles were. Nintendo's development time won't be split between handheld and home console, so they can churn out more titles rather than juggle between the different platforms. They just need to make at least one of each series and expand further into their catalogue.

This would only be the case if something took exactly the same lenght of time start to finish on 2 platforms, but obviously the 3DS and Wii-U versions of New Super Mario Brothers are all based on upgraded versions of the DS game and ideas, so it's not like a new game from the ground up on the later machines, as such sales of a game like this on a platform which is both portable and home console is eating a sale of the same game on that different platform in Nintendos eyes/wallets.
