Earthbound, from this list, since Xenoblade is mysteriously absent, I'd have picked that one otherwise.
As far as Earthbound goes, it has some ingenious takes on RPG mechanics, particularly encounters. It still has the most advanced encounter system ever put into an RPG. The design is slick, superior to everything else on this list.
Fire Emblem would be my second pick, and as a game franchise, I may like it even more than Earthbound. I love part 4 and 7, but as far as RPGs go, Earthbound is definitely a better RPG as Fire Emblem's greatness largely comes from its strategy elements. As an RPG, Fire Emblem games generally don't play that well due to all the limitations. I would hesitate greatly to call Fire Emblem games great RPGs.
Pokemon is clearly the most popular, but it's fairly basic as far as RPGs go. More like an introduction to RPGs style game. If you're actually interested in RPGs, you'll graduate from Pokemon onto better games.
