I assumed that too. Either there were too many force users in the Galaxy, and killing them brought balance to the Force, or the difference in quantity between jedi and sith was the thing bringing unbalance to the Force, again bringing balance to the Force. The corruption and degradation of the jedi was so much that they couldn't even think of that option, or just going along with it anyway. I'm sure this is WAYYYYYY better explained in the old Expanded Universe.
