It doesn't matter that it has been out for a while on the eshop. Minecraft on PS3 was out for like half a year before it got released physically, same with minecraft on PS Vita, they've both sold well despite that.
In fact, I wouldn't be surprised if this could do a million physically, as the only third party multiplat Wii U game to do that 
(Unless you count ZombiU, but that was exclusive for like two years)
