-Nerfs to broken abilities like Parental Bond (never going to happen though)
-Simplify Hidden Power. I mean, damn.
-A physical version of Hidden Power
-More ways to remove entry hazards than Rapid Spin and Defog. It's a lot easier to set t them than it is to remove them.
-Better animations from the Pokemon. It's a shame that the Stadium games on N64 have a game that released about 15 years later on a more powerful console beat in terms of animation in several areas, especially the fainting animations.
-Elemental gyms make their triumphant return
-HMs are retooled. They are no longer required to take up a moveslot. Your Pokemon can learn HMs and use them outside of battle, and the in-battle move is now optional. No more HM slaves!
-When you receive an egg from the day care, it hatches right away. Seriously, I want to play Pokemon, not Bike Simulator. It adds absolutely NOTHING to the game, except tedium.
-And most of all: from now on, your Pokemon do not forget their moves. Instead, you choose up to four active moves from their movepool to take into battle. No more move reminders. Any move that your Pokemon learned as a level up or egg move can be made active any time outside of battle.

Lol at hidden power. They already simplified it in X & Y and it's still not simple enough. Not sure if a physical version would be a good idea though.

I really wish they would nerf some abilities - particularly, the one I most hate is Huge/Pure Power. That shit's broken since gen 3 and they never bothered to do anything with it. 1.5 attack is more than enough. Tough Claws is kinda OP too.

I never thought about more ways to remove entry hazards, but yeah, that would be very good. As it stands, entry hazards are extremely good and have only gotten better this gen with the addition of Sticky Web, yet to get rid of them you're forced to have a specific Pokémon that can learn Rapid Spin of Defog (not a lot of them around...). If anything, just make Rapid Spin a 40/60 power move and make it a TM everyone can learn or something. Gosh.

I'm honestly shocked that you like Pokémon Stadium animations more than X & Y. Pokémon Stadium's horrible.

What do you mean by "elemental gyms" making a "triumphant return"? I'm assuming by "elemental" you mean Fire, Water, Grass and Electric, but well, those never really went away... I mean, the only region to not have any those was Johto and only because Kanto was still in the game. I guess we haven't had all 4 together in a single game since those days, but there's been plenty of games with 3.

Ugh, HMs. I can't believe it's 2016 and we're still having to deal with them. They shouldn't even be things a Pokémon has to learn... I mean, flying, swimming... Birds and fish are born with those abilities. I think all HMs should just become actions certain Pokémon are just able to perform without any need of learning anything, and the moves should just be removed - and maybe for the ones that are worth a damn, like Surf and Waterfall, replaced with new ones. Or I guess your solution to the problem is fine too.

Dude, eggs taking long to hatch does add something to the game: believability. (is that even a word?) Pokémon has always strived to build a believable fantasy world, and the mystery of having an egg for a long time without knowing what's going to hatch (there's a lot of situations where you don't know, especially if you're a kid) is pretty awesome. And even if you know what's hatching, well, it's a fun time waiting for the miracle of life, I guess... I know it might be a hassle for competitive play, but sometimes you just have to put your competitive mind aside and remember what Pokémon is all about. Even still, if you just want to make a competitive team, it's not like it's THAT big of a problem, honestly. Just go to a long route (or I guess Lumiose City in X & Y) and press the D-pad while doing something else. No unnecessary tedium.

About Pokémon keeping their moves, I don't really know how to feel about it. For one, it would be really practical and would encourage testing out different things and movesets for different situations. On the other hand, I don't really feel the need for something like that now that TMs are infinite and Heart Scales are so easy to get. Ehh, I don't know. I just wish Luvdiscs had a 100% chance of having a Heart Scale instead of 50%.

I can understand your caution with a physical version of Hidden Power. There are a lot more ways to boost physical attack than special attack. But as long as it's still at 60 base power and Burn exists, I don't think it would be broken. Any Pokemon that it would be OP on is already an OP Pokemon that needs fixing to begin with. Speaking of...

Huge/Pure Power really isn't that bad, because the Pokes it's on are balanced enough. Diggersby and Medicham certainly aren't OP. Mega Cham still has average defenses and is outsped by a lot of things it wants no part of, namely birds, and is still manageable so long as it doesn't get a boost off with Bulk Up or something. Tough Claws itself isn't bad on the right pokes, but it's bad on Edgyzard X because of Dragon Dance. You let it get off one DD, and it's now sweeping though entire teams.

No, the real broken shit are things like Parental Bond, where Mega Kanga gets a free Swords Dance after using Power-Up Punch, or free Serene Grace for using any move with a secondary effect, on top of STAB on every move with no drawbacks. What the hell was Game Freak thinking when they made this thing? Oh, and let's not forget putting Shadow Tag on  Mega Gengar, a 130 base speedster with Perish Song, Disable and Substitute. If these guys are allowed to switch in freely, SOMETHING on the other team is guaranteed to die. Oh, and don't even get me started on Gale Wings and Protean...

I'm not saying Stadium's animations are all better than XYORAS. I'm saying that many of them are. Look at this video of the Stadium animations of all the Pokemon entering battle, taking damage and fainting:

https://www.youtube.com/watch?v=VGPlatsBbMc

Now turn on your copy of XYORAS and compare them some of the same Pokemon. Do you see what I mean (Hi, Delphox!)? Some of my personal favorites from Stadium are the fainting animations of Charmander, Jynx and Jigglypuff, and Machop's damage animation. They are cute and hilarious. The way Magneton falls apart when it's defeated, like it's been disassembled. Mewtwo's fainting animation is epic and defines it as the gamebreaking endgame monster that it is. It's like it just refuses to stop fighting until the bitter end. The antics of the Pokemon in these games really help give every single species a ton of individual personality in the span of two seconds in ways that XYORAS does not. To be totally fair to GF though, Gen 6 is the first fully 3D mainline Pokemon engine, and making 718+ models had to take a whole lotta of work. GF is not exactly Factor 5 or Retro anyway. This is the same dev that needed Iwata to come in and fix it's mess for GSC, and that's how we got two regions in one.

Your argument for Pokemon eggs and believability go right out the window when this is a thing:

http://tvtropes.org/pmwiki/pmwiki.php/Main/HotSkittyOnWailordAction

No, it does not add believability. Why would Skitty, a Pokemon based on a mammal, even lay eggs anyway? If you want to add more realism in Pokemon, there are a dozen other things that come to mind before Bike Simulator. Hatching eggs adds NOTHING to the game except tedium. Not realism, not difficulty, not satisfaction, not enjoyment, nothing. Except tedium. All the work comes from gathering the right Pokemon, getting the right egg moves, and IV breeding, and if you're so inclined, making sure they have the type of ball you want. And oh my gosh, shinies. I feel so bad for those who breed for shinies.

" On the other hand, I don't really feel the need for something like that now that TMs are infinite and Heart Scales are so easy to get."

I have to keep two different Delphox, two different Blastoise and two different Blastoise based on what role I want them to play, what format I'm playing in (Singles, Doubles, Triples) and if I'm playing another person or the Battle Maison. I play on Y, so I don't have access to move tutors either. For Delphox and Blastoise, I use spreadmoves like Heat Wave, Dazzling Gleam and Muddy Water in doubles and more powerful/accurate moves in singles like Fire Blast and Water Pulse. It's a pain in the ass to go beat up Luvdiscs and fly back and forth every time I want to switch formats or switch my type of opponent. I'm not going to argue that Heart Scales are as pointless as Bike Simulator, but tell me what is really lost if you take them away for my idea? Like you said, it encourages more experimentation and testing. I bet you'd see a lot more people online if they didn't have to go out of their way just to fix their movesets for every different situation.
