Probably the BEST metroid is the first Prime. The story, scope, level design, graphics (for their time) and puzzle-solving were incredible. My actual favorite was Prime 2, though. It took everything I loved about the first Prime and made it darker, grittier, and more "cosmic."
That being said, as someone who grew up on the 2d metroids, I will always love Super Metroid and the rest of them. I just think the Primes are better games overall.
It'll be awhile before I figure out how to do one of these. :P
