Yeah, Tropical Freeze damaged Retro's reputation considerably.
In 2011-2013 there was intense hype about what Retro could deliver on HD-capable hardware. There is far less excitement now for what they'll do on NX, because last time the hype train ended in crushing disappointment.

I...seriously doubt Tropical Freeze damaged their reputation considerably. I'd argue there's less excitement about what they'll do on NX than, say, 2011-2013, but that was because Nintendo was consistently teasing everyone with "Retro's working on a secret project" for basically two straight years. Retro's gone (mostly) quiet with no real details for what they're working on, so of course there's less excitement.

I dunno, back then it was "holy shit, imagine what the guys who made Metroid Prime could do with next gen hardware!"
Now it's more "meh, Retro used to be great".
