There are still plenty of screens because plenty of people still go see them, and the premium they charge makes it worth it. The kind of return on investment you're proposing doesn't work in a real economy. If the most efficient way to make back the investment (which they already did) would be to ditch 3D showings completely, then that's what they'd do.
Additionally, a 3D projector that flickers between left and right streams is basically just a normal projector with a polarized wheel, and functions like one no problem. That's what most theaters have. Premium 3D theaters that use two projectors, if worse comes to worse, essentially have a backup projector. 3D wouldn't have been as adopted if there weren't failsafes.
Not many movies are still shot with a 3D rig though, you're right about that.
