For some reason, I have it in my head that Nintendo was very actively involved in the Nintendo Next Level Games projects; I also don't get the impression that that's going to slacken much for Federation Force.
Although if you want to be a complete contrarian pedant it's hard to say Nintendo isn't super-involved with all of Monolith's stuff too, seeing as how Monolith is an internal Nintendo first-party developer... But their post-acquisition experience does appear to contradict JRPGFan's fears, at least.
