I think Nintendo could probably do a lot of good things with the Capcom franchises, especially things like Mega Man and Street Fighter. They're very gameplay focused and very much pick-up-and-play kind of games.

On the other hand, Nintendo would be possibly the worst company to buy Atlus. Atlus is heavily story focused, not kid-friendly in the slightest, and very liberally minded, whereas Nintendo is completely gameplay focused, family-friendly, and extremely conservative. There is no chance Atlus could discuss it's sexual, psychological, and religious themes under Nintendo's watch, and there's absolutely no chance Arioch and Marra would be allowed to continue to exist.

Realistically, I don't think either will be bought, since Capcom would be too much of a financial risk for Nintendo, and I think Sega is quite content with keeping Atlus for the time being.

Because stuff like Bayonetta 2, Eternal Darkness, Fatal Frame, Conker's Bad Fur Day totally didn't happen.
Edit: also the Mother series.
