Alright, this is bugging me, so I have a question for you:

Let's assume Superman knows what Kryptonite is, knows it can hurt him, and knows to avoid it (which he really wouldn't, since being exposed to an alien atmosphere inside an enemy ship isn't the same as just being exposed to a glowing green rock he wouldn't recognize or be able to identify as "part" of krypton). How would he know it's in Batman's suit before he gets close to it?

How was this suit put together?  Telekenesis? Batman would presumably have talked about this a number of times.  Who hears talking, really really well?  Who might just be keeping an ear out for the word Krypton?  Seriously, think about it, unless Batman just writes all this shit down, Superman should know about it in advance. :D

If Superman can have omnicience, yes, Batman can have telekinesis.

But seriously.....what? You're...creative, I'll give you that.

Yeah, Superman has super-hearing...but nothing at this level. When he focuses he can hear a distant voice....that doesn't mean he can suddenly hear everything everyone is saying all the time, which is the only way he'd be able to do what you're saying. This isn't Silver Age Superman, you know.

As for how this weakness is discovered, that's something that we will need to wait for the movie for. They could very well simply run tests of the effect of Krytopinite on Zod's cells, and see some sort of "effect". Probably not scientific, but neither is heat vision or Superman's flight.
