Yes, but we don't know what this Kryptonite will be like in this movie universe. Is it a fragment of Krypton as it was, or is it a material from it that got altered by the planets' explosion, making it radioactive in the process? Superman would most likely not know [at first] that it would weaken him, if it's the latter.

And how would Batman know that works against Superman?  Isn't it like a handful of military personel (at most) and Lois Lane who know that the atmosphere of Krypton sapped his powers?  I mean, you said it yourself, how would Batman know what Kryptonite is?  How would he know that shards of Krypton would have the same effect as the environment?  Lucky guess?
