1. Batman isn't trying to kill Superman because Superman is trying to kill him. so Supermans motives would have little to no effect on Batmans actions.
2. Kryptonite isn't in MOS at all, so up to that point, he is unaware any part of krypton is on earth at all.
3. I don't thin I've ever seen a story-arch where Superman doesn't know who Batman is almost right away, he has x-ray vision. We don't know if he know's who he is in the new movie, but I will be very surprised if it takes Superman very long to figure it out.
Oh, and idk how big of a plot hole it is... I can think of several just from Guardians of the Galaxy that are worse.
