Well, Superman doesn't actually want to kill Batman/wipe out the entire planet, plus, up to this point he is totally unaware of kryptonite.

Though most of that is really besides the point, when is the last time you saw a super hero movie without some glairing plot hole? Many of them way worse than how Batman fights Superman.

Then...shouldn't Batman be smart enough to realize something's up if he isn't instantly destroyed by a far, far, far superior opponent?   Plus, don't you think with all the knowledge Superman gained from the fortress of solitude, and that he's already aware that being subjected to Krypton's environment has a detrimental effect on his powers, he could surmise that fragments of his homeworld could also cause such effects? 

And yes, I'm used to glaring plots holes, but man, that's a huge huge one.

Plus, Superman's got ridiculous hearing.  Don't you think he'll be able to hear Bruce Wayne and Batman and be like...yeah, same person.  Hey world, I know something you don't know.  lol.
