I'm a bit curious as to why this is surprising. Koei Tecmo very often releases handheld versions of their Musou titles while also re-releasing enhanced versions of those same games in a year or two. This has been the case since the series started.
I do hope you can buy the Wind Waker characters normally and aren't forced to only get them by buying the 3DS version.
