Nintendo will no doubt have input and they won't be crap products. DeNA and Nintendo are aiming for things that sell like Candy Crush which has 100 million daily users. 

Honestly though even a garbage Mario iOS game would sell more than like 95% of the smartphone apps out there. 

It's not so much about quality, it's about making games that are simple and addictive. If they can do that they will make an ungodly amount of money. 

Actually though I don't think we expressly know who will be making the games specifically, I think Iwata said it would differ on a case by case basis. Like its not like Nintendo makes all their own games in house either. Like Mario Party is made by an external company. Mario Golf/Tennis are. Hyrule Warriors is. Xenoblade is. etc. Even development of things like Ocarina of Time 3D and Majora's Mask 3D is farmed out to external companies. Even the core development of Super Smash Bros. 3DS/U was made at Namco, not Nintendo intenernally. I suspect Nintendo will operate with DeNA in a similar way.
