Heck yes....how about having to use the Pikmin to acquire Samus' missing suit parts. Samus has crash landed while wearing her Zero Suit. Her ship and suit are nowhere to be found. Without her suit she can't delve into the depths of the planet. But alas, what are these little creatures? And who is this guy that keeps telling them what to do? It would be kind of like Pikmin 2...where you have to go into subterranean caves to find her parts. Once the main suit has been returned, Samus can then begin following them down, opening doors and accessing areas they couldn't before on their way to recover the ship pieces. I know you meant it as an offhand joke...but this could really work!
