There is no implied rape scene in Bayonetta, you're thinking of Tomb Raider.
Bayonetta is the top dog, the alpha predator of her world; she spends the entire game slaughtering angels, demons, dragons, and demigods, anyone who gets in her way. At no point does she compromise herself in submission to a male character. Hell, she often has to rescue the less capable male characters.
