Dark Link has never been relevant to the plot outside of Shadow Link in AoL (and maybe Dark Link in FSA) and even then his purpose was vague and people argue on what he really was. I wondered why they didn't take advantage of a Dark Link (or Twilight Link, whatever) battle but the story is in no way missing anything because a Link clone popped out in the middle of a dungeon for a 5 minute battle.
Midna's arc is done - there's nothing left to tell. Midna's 'hint' just made the reality hit that much closer to home when the mirror broke.
My only gripes about the story were how little Zelda played an active role onscreen and how Ilia seemed pretty useless. Ganondorf's end was a bit misty usually so is his inevitable return.
