Of course, they're still a business and as such they need profits, they can't just do whatever they want.
I do feel, though, that Aonuma likes to make each new game a very unique experience and the artstyle is one of the main factors behind this. He doesn't want to make a game that will have massive Western appeal, he just wants to make a really good, special game. When he talks about Twilight Princess, this is made very clear.

As much as I admire their passion, I feel like in their current situation they should put commercial survival first and auteurism second.
