I'd go with Ocarina over-all, but they're both majestic games.
I think Nintendo can still learn a lot from Majora's Mask, though, particularly with the side quests. No other Zelda game (or videogame in general, for that matter) made me feel like I was saving the people in the world, rather than just saving the world. It's a subtle but important point of difference, and something I'd love to see incorporated into the next Zelda.
