I agree that Shinji is annoying, but he's also real. He's the only one who can pilot EVA01, and they all just have to work around the fact that he's a whiny little bitch to get him to save everything. If Shinji was another Rei, simply following orders and getting shit done (as nice as it would be for saving everyone's asses) the show would suffer.
