I think Skyward Sword was on the right track as far as the challenge goes in combat. It required more thinking than the usual button-press and made each enemy a little more unique. They should build further upon these aspects, iron out some flaws and adapt it, control-scheme-wise, to the Gamepad. I think an analogue way to control the sword is better and more intuitive than buttons. Ideally, I hope the game will prompt the player to either use Wiimote/Nunchuck motion control like Skyward Sword, or use the Gamepad where the second stick controls the motions of the sword.
