GTA 3, no question about it. It had one of the longest lasting game design and cultural impact that a game can ever hope to achieve.
There where plenty of open world and fairly decent 3D games before Mario 64. I always believed that it was one of the most overrated games ever created. Now Galaxy is a totally different beast
