Metroid Prime 3 was the best FPS game I've ever played, so it's going to have to get my vote despite being the only Metroid game I've played. The controls felt wonderful, and there was a lot of depth contained with all the various data terminals you could access. I knew from the very beginning what all was going to happen through the story, but the way the game went, I simply didn't mind.
