I think truly 2.5 D (the style of, i think, Shadow Complex?) would be best. Other M had that in some segments where the camera panned more sideways, and it gives you more freedom to engage enemies and would make use of the 3D on the 3DS. A toned-down version of Other M's aim assist would work too, so you still get to choose whether you want to shoot up, down, horizontal, or diagonal, but you don't have to worry about being misaligned in the Z-dimension.
