To me it just seems like most people calling for Iwata to resign or be fired haven't considered the possibility of him being replaced by someone much worse. That's my greatest concern. The company isn't doing very well, but it's still making great games on real consoles with no nonsense.
That recent thread about Don Mattrick getting Iwata's job was (I think) meant as a joke, but it's within the realm of possibility. Oust Iwata from his position and someone like that is quite likely to take the helm. In what direction would he steer Nintendo? Mobile devices? Free-to-play? Maybe fee-to-pay? Not everyone is a big fan of the white tanuki suit in recent Mario titles, but just imagine if the game charged you a dollar every time you used it.
