I do think it would have been a better idea... However w/o skyward sword nintendo would have essentially abandoned the wii even sooner. I don't like the idea of console manufacturers doing that.
They could have/should have done with what they did with twilight princess for sure.
All of the motion controls in Skyward sword like piloting beatle/flying wouldn't have been worse on analogue stick. However the sword combat is the most interesting thing about the game would have to be reworked imo, maybe they could do slashing on Wii-U tablet like TWEWY or something. Ofcourse, using wii-mote on wii-u would work, as it would just be a better looking SS, but that doesn't really show off what the wii-u can do (But Twilight Princess really didn't take much advantage of the wii-mote compared to other games it's appearance made the launch much stronger though).
I think nintendo's other mistake with wii-u was not having a tech-demo with inspired nintendo art design like game at launch showing that the wii-u is superior to PS3 and X360 technically.
