But in all fairness, I doubt games like these hurt the brand. Everyone knows Nintendo quality, and I doubt that anyone who would be ready to purchase a real Nintendo game could be fooled by them.

Plenty of iOS users paid .99 for a fake Pokemon Yellow that supposedly didn't work after the title screen.

Yes it does affect the Nintendo brand, the people who would buy something like this will assume Nintendo either made it or autherized the creation of the game, and when something like the above Pokemon Yellow happens who do you think they will blame. People today are not that smart and definatly are not savvy consumers.
