I'd have to think Konami would take them back for Metal Gear Rising 2.
Unless Bayonetta 2 does really well, I think their relationship with Nintendo is pretty much done. Seems like a really bad fit for both sides.
My guess is they'll become part of Konami in the future perhaps, maybe rebooting some other Konami IP like Contra.
