Because Nintendo wants NSMBU to sell for a while longer at a full $59.99 retail price. They probably aren't happy with its level of sales right now. They spent (apparently) three years working on it, lol, and it's by far the lowest selling 2D Mario ever.
Zelda: WW from a resource standpoint is a nothing project from Nintendo. They bumped an ancient GameCube game's resolution to 1080p and added bloom lighting ... gifting that game away for free costs them practically nothing. It's the perfect "extra" game to throw into a Wii U bundle.
