Portal: Basing an entire game on the portal concept was brilliant and lead to some really creative level design. Evolved further in Portal 2.
Deus Ex: Even with the limited technology the game managed to create a fully realised cyber punk world that felt alive. The levels were designed to be open with multiple methods for completing the same objectives and the story incorporated an eclectic mix of elements from conspiracies to sci-fi tech.
