The game was confirmed to be http://www.siliconera.com/2013/01/24/shin-megami-tensei-x-fire-emblem-is-co-developed-by-nintendo-and-atlus/co-developed a while ago. Multiple teams doesn't mean they'll be free either as some of those teams aren't strictly game development teams as IS are also involved in ventures like with R&D and so on which is why they're based in Nintendo's research centre.
