NOA's power was stripped after Yamauchi retired. Before then, he would let Howard Lincoln, Minoru Arakawa and others at NOA do a lot more with autonomy .... things like the discovery of Rare and subsequent development of Donkey Kong Country, GoldenEye, and other hits, the idea to create Retro Studios, the Star Wars games Nintendo used to get, NBA Courtside, Ken Griffey Jr., Nintendo Sports, etc. all of that came from NOA in the past.

Today NOA is nothing but a distribution channel and a rather crappy marketing division, and nothing else.

It's not a coincidence that Rare/Factor 5/Silicon Knights/Left Field/etc. were all given the boot and NST was scaled back dramatically over the years also (though it seems now they are finally staffing up again).

Now answer who made the decisions for which games got published.

Would Xenoblade really have made any difference on the Wii? I know Nintendo fans (myself included) like the belly ache about it, but it would've sold like 100,000 copies and then fizzled off into the bargain bin just like Sin & Punishment 2.

The reason NOA doesn't want to publish games like that is because they know they don't sell well, and they don't want to damage relationships with retail partners.

But really today this is a non-issue because Nintendo has embraced digital downloads finally, so they can release every game and then feel their way out with how much of a retail presence they want for certain games. This is basically the model they used for Fire Emblem on the 3DS.
