One, the story. It's badly paced, meandering for hours between plot-relevant events. The villain, Ghirahim, is toothless and unthreatening. Because Zelda is absent much of the plot, there is little sense of urgency. And it remains both poorly written and poorly plotted.
Two, the design. Skyward Sword had a dozen tiny design hiccups that should either have been removed or made optional. Things like skipping dialogue to the menu constantly opening when you get new items, and everything that Fi does.
Three, the repetition. The game will force you to repeat segments and backtrack to the same central-hub area numerous times. It forces bland, repeated boss fights on you. Most enemies require the same basic strategy to defeat, without deviation.
